I have the same truck and setup. The rear window can easily be remove, all you have to do is remove the trimming inside the cab and you will see bunch of little nuts. Those will need to be remove, I believe it is 8 mm socket work best. I would reseal the glass sealer , you can find those at your local auto part. You may want to let sealant dry a little before install. The next thing I would look careful is the 3rd break light above the window. This was my major leaker, I had to just cut rubber and make my own gasket.
As for the leaky bed, I would not tighten the bolt. The would only damage your cover. I would carefully remove the cover and clean the rubber gasket and the bed or install one of those stick on insulator around the lips of the bed.

wow, michal s armchair mecqwacknic sorry dude, I have a suburban with similar problems, and it turned out to be a rear u joint, it took me a while to figure it out (two shops, and a dealership did not) Usually the rear ujoint goes out anytime up near a hundred thousand miles, you did not mention the miles on the truck, (this is helpful too) Try this step on the brakes, and put the vehicle in reverse, with your foot on the brake, shift back and forth from reverse to neutral to drive, to neutral to reverse back to neutral to drive, do this five or six times and see if you hear a similar clunking sound.
Ujoints from the factory have no grease nipple and over many years (especially when towing) get a lot of abuse, as I said, the rear one gets a lot of pressure, A rear end going out on a gm vehicle usually gives you lots of funny noises and you will find signs of metal shavings or chunks in the rear end.

I just told my mechanic to fix the ujoint, and when he pulled it apart it was clear it had a problem. You can also get under the truck and take a long screwdriver and carefully check for play by prying in a way to see if there is movement next to an end cap, and also to actually grab the drive shaft and move it up and down , twist side to side looking for play. If you do it yourself, its best to have some help form someone who has done one, they are not hard, but there are some minor tricks that make the job easier, and when you buy a ujoint they do not come with instructions and are not greased.
If you replace a ujoint, make sure your mechanic gets a heavy duty one, because oem replacements are crap.Spend the extra money on a good strong ujoint, and it will outlast what ever you can do to it.
