Since SO MANY got it wrong, and only ONE got it right, I better give you the answer.
Lacquer thinner, paint thinner, acetone, rubbing alcohol will all remove it. In the order I listed, from easiest to hardest. No matter what is used, always re-wax the area after wards, as the chemical will strip the area of any wax or polish. On glass, either some wax or good window cleaner is needed, as these chemicals can leave a smear like effect on glass.
DO NOT use brake fluid, carburetor cleaner, WD-40, etc on or near any paint of a car. Those tricks work for cars that are made from 1982 and earlier, not the paint on cars of today. These chemicals will burn through todays finishes in a matter of minutes to hours.

On my car, you have to take off a bunch of interior panels to even get into the mechanism that houses the quarter window and it takes me around 2 hours just to get into it. After that, it's pretty easy (at least on my car) and you just have to undo a few bolts and swap out the glass. Then you get to put all that crap back together. It's not that hard, just a huge pain. I found a Haynes repair manual to be super helpful.

Bondo will do the job and was intended for finishing like paint they use it on cars w/little holes and should work awesomely.you can find it at your home improvement place or at checker or another auto parts place, as for taking things down be careful with a grinder or a drill bit as aluminum is a soft metal and works easily I've got an orbital sander that has less abrasive options and works quite well.
Also you'll need good exterior paint and need to remember to rough up the rest of the window for the new paint good luck

Do you have comprehensive insurance on your car? In KY if you have comp. insurance there is no deductible for windshield glass. Even if you have 500 deductible, it costs you nothing to have the glass replaced. Check with your insurance company and see what they have to say.
