The right way to fix it is to have the windshield removed and the rust sanded away and then have the windshield glued back on. If the price for this is out of your reach, sometimes you can get by with pulling out the rubber seal all the way around, scraping out what rust you can see, and using oodles of clear silicone caulking from a caulking gun to fill the gap.
And oh, it could also be a leak somewhere else. Try using a hose to pour water into the air vents below the windshield while you look for leaks inside. Leaks here are usually due to cracked or loose ducts or firewall gaskets.
