If you have 'full' coverage (colliison & comprehensive / fire & theft), you most certainly can claim both of those.
You can't claim them both at once, however, because they were separate losses and will be covered under separate coverages. The tree will be treated as a single-vehicle accident (and an at fault one) covered under Collision, and the glass will just be a windshield claim (not at fault) covered under Comprehensive. Yes you'll need to pay two deductibles (see notes below), because you've got two different claims from two different types of damage that occurred on different dates. It's a technical legal thing.
To claim them both together, you'd have to cook up a convincing story as to how your rear body was damaged and the windshield crack occurred at the same time from the same occurrence. That would actually be claims fraud if you do it, so you don't wanna do it.
